Ok so I want to optimize all my pages that I will create... But I'm knew to scripts and php where/what do I want to optimize?
Do I just have to optimize my actual template or do I have to do something to my index.php file also??
Does a SE like google frown on php files?

SEs rank php files little lower than html, but thats not a problem anymore
you can make your .html files act as php ones. Just put this line of code in a .htaccess file in the root directory of your domain:
AddType application/x-httpd-php .html
So from now on you can name your .php files as .html and everything will work again
About the SEO of the pages, well if you make your templates as whole site put the SEO there, otherwise put SEO on the page from where you call them.. |

well that doesn't matter for the SEs, since php includes as the ones that SO uses, makes the whole file look like one, noone else except you knows that there are different files included from different places

Straight up. Most people seem to think that .php is no longer even ranked below .html pages anymore. It's still controversial. I wouldn't worry about it too much, personally. |
